Does weaponskill from the Kai disciplines stack with Weaponmastery from the Magnakai disciplines?

No, it does not, but it may apply to a different weapon. You may start with Weaponskill in Axe, and then gain Weaponmastery in Sword, Bow, and Quarterstaff, in which case the bonuses would apply to different weapons at different times. However, if you've got Weaponskill and Weaponmaster in Sword, you only get the Weaponmastery bonuses.

Yay! Thank you so much..I have this little immature fantasy about my Lone Wolf where his kai robes are actually a gi and his shield is really a buckler, etc.--and, of course, he is supposed to be this cool ninja-ish kai master. Getting stuck carrying a Broadsword (my weaponskill) for the rest of my life would kind of obliterate that conception, wouldn't it?

And don't forget, once you choose Weaponmastery in a Magnakai adventure, you may add an additional weapon to the list you are proficient with in each successive adventure. I always thought that was rather nifty.

Or Cloud's buster sword. Or you could imagine that a broadsword is really refering to two swords, one held in each hand. In that case, having weaponmastery in "weapons in each hand" would be pretty awesome.
